Abstract

This article presents a structured approach to incorporating uncertainty modeling in AI-driven
scientific hypothesis assistants to improve the reliability, interpretability, and scientific validity of
generated hypotheses. The methodology integrates uncertainty at the levels of data representation,
hypothesis generation, confidence estimation, and user interaction. By producing multiple plausible
hypotheses with associated confidence measures, the system better reflects the exploratory and
iterative nature of scientific reasoning. Results show that uncertainty-aware hypothesis assistants
enhance researcher trust, reduce overconfidence in automated outputs, and support more rigorous
evaluation of emerging scientific ideas. The approach encourages collaboration between human
reasoning and machine-generated insight, ensuring that hypotheses evolve responsively with new
evidence and domain knowledge. Ultimately, this framework positions AI not as a source of definitive
conclusions, but as an informed partner in the broader process of scientific discovery.
